One of the programs is being run as admin, and the other is not. UAC File and Registry Virtualization is kicking in, so the non-admin one is looking at a virtualized location in the registry, while the one running as admin is looking at the real location.

same problem and i got same alien ware computer. I just recently got a ne computer but instead of dling ro again i just copied my files off myold computer. Ro works but when i switch to full screen it doesnt full to monitor size. It full screen height wise but not width wise. Plus Im not getting any game screen shot at all. It says it save them to ... but when i look in there its empty.
Huh? It doesn't sound like you have the same problem.
OP's problem was that whatever he set in the setup program was not having _any_ effect on the game (due to UAC virtualization, and easily fixed by running setup as admin).
It sounds to me like you're getting RO to go "full screen", but it's not taking up the full width. Is there a window around the edges, or is it full screen, but with black rectangles on each side?
The following assumes you are running windows vista or 7, if you are not, please disregard it, and tell me that you're not running vista/7.
Run the setup program as admin, and re-check the settings.
Make sure you have RO set to always run as admin. If RO is located in program files, you should move it out of program files (I generally reccomend making a folder in the root of the C: drive, say C:\games (open my computer -> Local Disk (C:) -> rightclick -> new folder, rename to games) and copy the RO folder there.
On windows vista/7, both RO and the setup program should be run as admin.
See if that fixes the issue.
Regardless of what OS you use:
Why wouldn't you run RO in windowed mode? IME, it runs much better in windowed mode, plus it's easy to tab out and look stuff up in databases.
Also, screenshots come out garbled if you run RO in a wide-screen resolution; another reason to run RO in windowed mode. If you search my posts, you can find an inspired rant about how widescreen monitors are the product of a conspiracy among display manufacturers.

Weird...it should open normally...
Did you open the setup.exe as admin?...
If you dont, just right click over the setup.exe and click on "Run as administrator", click ok and it should open...
