I think the only one you can pick and choose is your save point memo. Any other warp will be listed from newest to oldest going from top to bottom (starting at the second line) The warp at the very bottom will get pushed out and replaced with your next memo.

I think you can't have two memos on the same map, so if you memo another spot on a map you've already got a memo on, it'll exchange the old spot for the new one, regardless of which position it had on your list.

If you want to replace the second to last one:
throw down warp to last memo
/memo
walk in warp
/memo
If you want to replace the first (non save point) memo:
throw down warp to last memo
/memo
walk in warp
throw down warp to last memo
/memo
walk in warp
/memo
I think you can't have two memos on the same map, so if you memo another spot on a map you've already got a memo on, it'll exchange the old spot for the new one, regardless of which position it had on your list.
^this. memoing on the same map won't move a warp from the 3rd spot to the 1st. it'll just replace the one that's already on that map and keep it in the same position.

I think I get what Tofu is saying. But anyway, just to elaborate more on how I do this...
Warp List:
--Save Point--
--Warp #1--
--Warp #2--
--Warp #3--
When you do a /memo, Warp #3 will always be replaced by Warp #2, and Warp #2 will be replaced by Warp #1. Your new /memo will replace Warp #1.
So let's say you want it to look like this:
--Save Point--
--Warp #2--
--Warp #3--
--New Warp-- (replaced Warp #1)
1. Go to your new /memo spot.
2. Throw a warp to Warp #3, then do a /memo on the new spot. Enter the warp to Warp #3.
Warp List at this point:
--Save Point--
--New Warp--
--Warp #1--
--Warp #2--
3. We want to /memo Warp #3 back; but since we want to keep the memo on Warp #2, throw a warp to Warp #2 FIRST before doing a /memo on Warp #3. Enter the warp to Warp #2.
Warp List at this point:
--Save Point--
--Warp #3--
--New Warp--
--Warp #1--
4. We want to /memo Warp #2 back, and we don't need Warp #1 in there -- so just do a /memo on Warp #2 and you're done!
Warp List at this point:
--Save Point--
--Warp #2--
--Warp #3--
--New Warp--
