I know I've read somewhere here in the forums (can't'reference which) that Def Bypass takes priority over MoT effect in damage calculation. But what if you already achieved 100% bypass, does it make the MOT effect not viable anymore? Or will you still yield better damage on high def monters with the MoT effect?

Choose one or the other, not both. Penetration will reduce MOT damage.

I guess my question is constructed rather vaguely. I do not mean to use both effect at the same time. I think my question should be which would yield better damage on high def monsters? Will the MoT effect scale damage high enough to surpass damage dealt on 100% def bypass?

Maybe what you're thinking is that the occult impaction bonus from MoT is taken into account only after the targets def has been ignored, hence it won't have any effect.
MoT already ignores def, just like any other bypass gears. But it also increases your eATK based on the targets def. Think of it as an additional bonus on top of the bypass effect.
