I now have a high level lord knight and was thinking of making him a rune knight. Am I going to be in trouble because I didn't go to job 50 as a high swordsmen?

An hours worth of hunting some more monsters is worth it later on. Some extra skill points are definitely worth going job 50.
I wouldn't consider changing earlier.

At what job level did you change? and where are your current skills allocated. If all is proper, its not really a big deal.

I changed to lord knight after only going to job 40 as a high swordsmen. I currently reset my stats/skills with the free resetter so I'm 99/70 with 108 skill points.

That is mine. i guess you could reduce sword mastery and magnumbreak. But that depends on your choice really.
