One thing I like to do is back up copies of my usual config files in another folder in case my settings are messed up for one reason or another. It's much easier to just copy and paste than it is to rearrange everything. You'll find them in the data folder where RO is installed.
Also, are your settings actually being saved when you exit RO? There seem to be issues when the game's installed in Program Files. Maybe try running as admin and see if you still have the problem.

Well, I meant actually closing RO entirely, not just relogging. Did you try running as admin anyway?
As for copying the configs, find the folder where RO is installed. There's a folder in there called "data" with ChatWindInfo, OptionInfo, and UserKeys files. You can just copy and paste the files somewhere safe in case you mess up your chat windows or hotkey configurations (I've done that so often it isn't funny just from misclicks XD), which should at least save a lot of frustration until your problem is solved.

i used to have this same problem... i eventually reinstalled to fix it... but go in the data folder and check and make sure the lua files in there arent set to read only before thinkin of reinstallin lol
and yes, for them to stay permanent you need to exit the ro client using 'Exit to Windows'
