As the title says. Since I'm at 350% EXP to drop rate bonus and free VIP weekend, will using an HE battle manual further increase my EXP gained or will it not effect it since I'm already past 200%?
Do battle manuals stack with server/VIP bonus rates?

It will stack, the 300% will add in. So it won't triple the XP you're getting, closer to doubling it.

Yes it will.
100(base)+200(server)+50(VIP)+300(BMx3)=650% exp
So if i'm not mistaken, you will get x6.5 the exp you normally do without exp event, vip and bmx3
