I've never used reset stones before today so I might look stupid here, but...

There's a npc in Payon that will stack the reset stones I think he's called sam lol could be wrong on name should be north from the Kafra. It didn't work before cause it was just reading the one of them good luck

Stacker is also located on 2nd floor in eden.

The stones need to be together in the same "Stack"

It's annoying but takes up less space to have all your stones in 1 stack anyway.

The stacker won't stack reset stones from the kafra shop. Been that way since the balance patch hit. Kinda retarded IMO. The ones you get from edms sack though

Indeed, a friend of mine has the same problem. You can send in a ticket and they will take care of it (just make sure you keep the two reset stones on the char), or you can apparently get stackable reset stones via eden merit badges.
