There is another NPC, Guild Manager or something like that, usually near the one that let you create the guild, that let you pick and change the guild emblem.

UPDATE:
Some info on Guild Emblem (Just a exemple, there is more locations and etc xD)
Location - Nova Lux (Plaza Of Tolerance)
NPC - Roys <Scribe>
Require - Guild Master or a Guild Manager with "Manage Guild Emblem" Activated + 10000 (10K) of Lant.
