I am a level 48 thief, job level 45 looking to job change as an assassin, however I have 2 extra skill points I can't seem to put anywhere on my skill list and the NPC requires me to use up all my skill points in order to change. What do I do!?

You need to spend those skill points.
All classes have enough skills to take up all the skill points they could have at max job level (50 for thief, giving 49 skill points), usually far more than that.
So you are missing a skill that's available to you, or the skill window bugged out and won't let you put skill points (this happens sometimes, particularly in tree-view, not sure the precise trigger) relogging (go to character select, then back) will sort it out if it's the bugged skill window issue.
If it's not that, put the skill window into list view (either ctrl+s or alt+s - whichever one doesn't open the skill window), and find a skill you want that has a levelup button next to it.
